Why does my dog mess on the doormat?

About 3 years ago we rescued a Jack Russell. The family we got her from didn't mention any problems apart from the child being allergic to her. We took her home and she was delightful little scrap (about 2 years old). It very soon became clear that she had a little problem in that she would pee herself when we fussed her. No problem to us - we're used to dogs so we followed the normal rules - ignored her until she was outside and had relieved herself and preferably fussed her on a washable floor!
The other thing she would do was that if she could manage to get upstairs she would jump up on a bed (anybody's) and pee on it. Again no major problem as none of our dogs have been allowed upstairs so it was only when she slipped through that she got the chance.
Around two years ago we moved house and she sailed through the move with no problems. The two dogs (we also have an ageing GSD) had the utlility room to themselves, a large dog run, plenty of exercise and plenty of company as we lived in the grounds of the school I taught at.
Earlier this summer we had to move again and this is when our problems have really started with Poppy. We now live in a country house with plenty of new smells for the dogs. The dogs have 3 back rooms where their beds are, and which go directly out onto the run which is at least 4 times larger than the old one. The back door is left open all day and evening long so that can choose whether to be out or in. The family are back and forth all day so both dogs get plenty of company. They are fed once a day as they always have been. However now if Poppy ever gets the chance to get upstairs she not only pees on a bed but if she can she messes on my bed - always mine or she will mess at the top of the stairs. Then in the last few weeks she has started messing on the doormat immediately outside the back door. I clean the dog run every day thoroughly but still she does this. Then for the last three nights after she has eaten she has done her business on the doormat immediately INSIDE the backdoor, this is despite both dog having a free run of being outside or inside. I know an easy solution would be to keep the door shut but I don't really want to because Poppy has a very short coat and chills quickly and also Bella is getting really quite old now and needs to come in out of the cold. I am also quite keen to get Poppy to the stage where she can be in the 'carpeted' area of the house without worrying. Can anyone possibly give me any kind of insight?
